In the proto, the boss is stronger than he is in the final, taking more hits to kill. The proto boss doesn't change colors when hurt, whilst he does in the final.

When the boss dies, he sinks into the ground. In the prototype, his left eye will suddenly go back to normal again, rather than being bloodshot. This was fixed for the final so it stays bloodshot.
