The script states Jazz's lights should be different colors, but in the episode they're all yellow.

This sequence of Prowl moving down the cliff was cut.
In the episode, these Autobots aren't seen removing any jet packs. It's strange as just a little further above this, the script notes these Autobots would use rockets in their arms to jet down, which is what they're shown doing in the episode.
In the episode, the Constructicons transform after Scrapper says this line. Scrapper (I think it's Scrapper) also has an extra line that's not in the script: "To the surface! Fast!"
The script mentions something about sliding doors here, but these are not see in the episode.
The script wanted Mirage's shots to bounce up from the ground, but they aren't seen doing this in the episode.
In the episode, Megatron doesn't drop his hand. You can't even see his arm.
In the episode, this sequence was altered. Jazz is shown dodging a few explosions, then transforms. Sunstreaker is then shown doing the same thing. Then Jazz and Sideswipe are shown transforming together. The script notes Sideswipe should fire flares, but in the episode he fires lasers.
In the episode, this was changed so Thundercracker attacks Bluestreak first, then Bluestreak is shown firing back. Bluestreak fires missiles only, the script mentions something about a "lightning volt beam" which is never shown.
In the episode, Huffer is also seen getting kicked here, along with Jazz and Sunstreaker.

In the episode, the sequence with a Decepticon falling was cut, as was Megatron's attempts to use the controls. Megatron does try and use the controls a few seconds later. Starscream doesn't shoot at Devastator when the latter moves towards him, instead he just tries to run before being grabbed.
Megatron isn't seen using a mic in the episode.
In the episode, Megatron and Starscream are seen running past Devastator before he heads through the ceiling. They weren't mentioned here in the script.
In the episode, the Decepticons don't try to grab onto Devastator, they just shoot at him instead. Megatron's "No! No!" is heard before this, rather than after.
In the script, everyone was supposed to leap out of the way when Starscream gets blasted, but they aren't shown at all when this happens in the episode.
This shot was mostly cut from the episode. It was scripted to happen after Megatron's above "also profit" line. There are two shots of Laserbeak flying around Devastator's head, but that's all we get to see.
