On the top of the boat, you'll have to defeat a lot of the Johnny enemies to pass through to the main deck. Thankfully though these enemies can't do much damage, and are not very strong. You should be able to defeat them all easily. Once they've been dealt with, you'll jump back down onto the ship's deck.
